Why not convert the files to avi or some other format first and then merge or try another program to merge the files?

Is there a hardsubbing program that keeps the subs stylized? I have seen hardsubbed avi files where they are stylized. But anytime I convert a softsubbed MKV with stylized subs to hardsubbed avi the text of subs turn out plain.
